How do you handle kids when they question everything about faith?

My 12 year old is asking really tough questions now. "Why does God let bad things happen?" "Why do we believe this but other people believe that?" I want to give him real answers not just Sunday school answers. I'm trying to help him develop his own faith but also not sound like I'm doubting everything myself. Anyone been through this stage with their kids?
